If Lee had followed orders, the Galactica, with its crew and Admiral would have been lost and the Cylons would have killed more people trying to escape New Caprica. Moore said the graphics guys wanted to keep the Pegasus and that in the original script she survived but that it had to go cuz it was an unfair advantage. Thats what the Galactica is for...Pegasus was like the galactica with leather seats and spinners, much cooler.
